Progress of DNA barcoding research in Coleoptera

鞘翅目(甲虫)作为昆虫纲物种最丰富的目,在生物多样性、害虫控制、生物防治资源利用等方面具有重要的研究意义,而精准的物种鉴定是这些研究的必要基础。DNA条形码技术通过获取、分析标准化的DNA序列(主要是细胞色素c氧化酶亚基I基因,COI),能够对物种进行快速、准确地鉴定。本文通过回顾相关文献,系统综述了鞘翅目昆虫的DNA条形码研究,详细描述了所使用的DNA条形码类型,并探讨了测序技术发展对DNA条形码技术及其分析方法的影响。本文总结了DNA条形码在鞘翅目昆虫鉴定、系统发育、生物多样性监测和食物网中的应用,并探讨了影响DNA条形码准确性的潜在因素,包括线粒体异质性、假基因、沃尔巴克氏菌和基因渐渗的干扰效应。本文展望了鞘翅目昆虫DNA条形码的未来研究方向,包括扩充DNA条形码数据库,重新评估与修正物种分类地位,推进全基因组测序与整合分类学的发展等,以期为鞘翅目害虫防控和资源利用、生物多样性保护和生态系统管理提供参考。
Abstract:Coleoptera (commonly known as beetles), the most species-rich order of Insecta, plays an important role in biodiversity assessment, pest management, and biological control. Accurate species identification serves as a fundamental basis for these studies. DNA barcoding, which is primarily based on the mitochondrial cytochrome c oxidase subunit Ⅰ (COI) gene, enables the rapid and reliable identification of species through the analysis of standardized DNA sequences. This review provides a comprehensive summary of DNA barcoding research in Coleoptera, including barcode types and the impact of advances in sequencing technologies on barcoding methods and analytical strategies. It further summarizes applications of DNA barcoding in coleopteran taxonomy, phylogeny, biodiversity assessment, and food web analysis. Moreover, this review discusses potential factors that may affect its accuracy, such as mitochondrial heteroplasmy, nuclear mitochondrial pseudogenes, Wolbachia infection, and introgression. This review highlights future research directions, including expanding DNA barcode reference libraries, re-evaluating species taxonomic status, and promoting the integration of whole-genome sequencing with integrative taxonomy, with the goal of supporting pest management, resource utilization, biodiversity conservation, and ecosystem monitoring in Coleoptera.

鞘翅目Coleoptera作为昆虫纲中物种多样性最丰富的目(Hendrich et al., 2015;Egorov et al., 2024),已知超过38万种,约占昆虫纲已知物种数量的40%,占全球已知物种的25%(Mckenna et al., 2015)。鞘翅目昆虫在农业生态系统和自然生态系统中表现出明显的功能分化,部分类群是典型害虫,另一些类群则是生物防治的重要物种。部分鞘翅目昆虫是全球重要农作物害虫,对谷物、油料作物、纤维作物、蔬菜、水果、观赏植物、种植园作物、香料以及仓储粮食等各类农作物构成了严重威胁(Patole,2017)。例如,水稻负泥虫Oulema oryzae在东亚温带地区(尤其是古北区)广泛分布(Triapitsyn et al., 2023),是水稻苗期的主要害虫之一。我国作为水稻生产大国,各水稻产区均有发生水稻负泥虫为害事件(安福涛等,2022;刘悦等,2024)。另一方面,部分鞘翅目昆虫是益虫,可作为生物防治资源。例如,瓢虫科Coccinellidae是一类广泛分布于全球的甲虫,其中约90%的已知种类为肉食性,主要以蚜虫、粉蚧及其他小型害虫为食,因此被广泛认为是重要的农业生物防治物种(Ferreira et al., 2023);陈氏负泥虫Lilioceris cheni对入侵植物黄独Dioscorea bulbifera具有高度的宿主特异性,可发挥生物防治作用,在实践中已取得显著成效(Kraus et al., 2022)。
准确的物种鉴定是鞘翅目害虫防治与监测、生物资源开发与利用的前提。传统分类学是物种鉴定的核心手段,但其长期面临专业人员培训周期长、表型可塑性导致的鉴定偏差、幼虫形态难以准确鉴别等挑战。DNA条形码技术为这些问题提供了重要解决方案(Hebert et al., 2003)。DNA条形码技术通过分析标准化DNA短片段的序列变异,实现物种鉴定(Hebert et al., 2003)。利用DNA条形码,研究人员不仅能快速鉴定物种,还可揭示传统形态学难以发现的隐存种多样性(Gao et al., 2024;Underwood et al., 2024)。因此,全面建立鞘翅目DNA条形码数据库,对于提升物种鉴定的准确性和效率至关重要。这不仅能够为害虫防治与监测提供更精准的依据,还能助力生物资源的开发与利用,推动农业生态系统和自然生态系统的可持续发展。
1. 鞘翅目DNA条形码研究概述
本文统计了2003-2025年Web of Science核心合集中收录的鞘翅目昆虫DNA条形码相关文献,检索数据库包括SCI-EXPANDED、CPCI-S和ESCI,检索时间截止到2025年6月10日,具体的检索式为:TS=(Coleoptera OR beetle) AND TS=(DNA barcoding)。结果显示,检索到的文献总数为511篇,删除内容不相关的文献后,最终共计429篇。这些文献来自77个国家807个机构的1 658个作者,发表在156个期刊上,引用了来自6 027种期刊的16 687篇引用文献。2003以来每年发表的文献数量虽然在少数年份略有波动,但整体呈现上升趋势(图 1)。
鞘翅目DNA条形码数据一般通过Barcode of Life Data System(BOLD)进行标准化归档和管理。BOLD作为最大的DNA条形码平台,整合了分子、形态和地理分布数据,支持物种鉴定与BIN(Barcode index number)分配(Ratnasingham and Hebert, 2013)。BINs是BOLD系统中用于标识和管理基于DNA条形码序列的操作分类单元(Operational taxonomic units,OTUs)的唯一编号,旨在为动物物种提供一个基于DNA序列的标准化分类和鉴定工具。截至2025年9月初,BOLD已储存了昆虫纲27个目14 961 643条公开DNA条形码数据(图 2)。DNA条形码数量排名前五的目是双翅目Diptera、膜翅目Hymenoptera、鳞翅目Lepidoptera、鞘翅目Coleoptera、半翅目Hemiptera,这五个目的DNA条形码数量远大于其余22个目。
BOLD数据库包含了鞘翅目189科44 326个物种的DNA条形码,其中公开的条形码数据有1 034 899条序列和96 211个BINs。图 2展示了鞘翅目中DNA条形码数量排名前二十的科:叶甲科Chrysomelidae、象甲科Curculionidae、隐翅虫科Staphylinidae、步甲科Carabidae、瓢虫科Coccinellidae、金龟科Scarabaeidae、叩甲科Elateridae、天牛科Cerambycidae、龙虱科Dytiscidae、花蚤科Mordellidae、粗角叩甲科Throscidae、花萤科Cantharidae、拟步甲科Tenebrionidae、毛泥甲科Ptilodactylidae、露尾甲科Nitidulidae、薪甲科Latridiidae、拟花蚤科Scraptiidae、三锥象科Brentidae、郭公甲科Cleridae、沼甲科Scirtidae。这些DNA条形码数据主要来源于各国开展的鞘翅目昆虫DNA条形码研究项目。例如,Hendrich等(2015)构建了德国最大的鞘翅目昆虫DNA条形码参考数据库,涵盖了97科3 514种鞘翅目昆虫(doi.org/10.5883/DS-COLBYGER)。德国与印尼政府机构合作开展的IndoBioSys项目为鞘翅目贡献了9 644条COI条形码序列,聚类形成1 016个BINs,使印度尼西亚该类群在BOLD数据库中的BINs数量由103增至1 119(De Araujo et al., 2017)。象甲科昆虫分子鉴定项目(Molecular weevil identification project)对古北区西部地区的象鼻虫进行了基于DNA条形码技术的系统分类研究,涵盖了约1 300个物种(Schütte et al., 2023)。一项以芬兰为核心区域的鞘翅目昆虫DNA条形码研究,成功为1 872种鞘翅目昆虫建立了COI条形码(Pentinsaari et al., 2014)。根据标本采集地信息,当前BOLD的鞘翅目条形码数据主要来自于157个国家,排名前十的国家分别是:哥斯达黎加(36.11%)、加拿大(11.33%)、美国(10.00%)、秘鲁(5.22%)、德国(4.25%)、南非(4.03%)、巴基斯坦(2.57%)、澳大利亚(2.01%)、加纳(1.96%)和泰国(1.57%)。由此可见,不同地区的鞘翅目物种研究程度存在较大差异。
目前,BOLD数据库中鞘翅目昆虫的DNA条形码数据覆盖的物种范围较为有限,且许多序列未提供物种标签,或者缺少相关的标本信息。另外,部分序列存在BIN分配模糊的问题。例如,在德国最大的鞘翅目DNA条形码数据集中,1 089个样本(6.8%)被分配到多个BINs,409个样本(2.6%)与其他物种共享一个BIN(Hendrich et al., 2015)。在序列质量方面,BOLD系统中许多序列被错误标注为昆虫DNA条形码数据。这些异常序列包括人类、昆虫内共生菌等非昆虫生物的污染序列,以及假基因、测序错误等导致的错误序列(Magoga et al., 2022)。
2. 鞘翅目DNA条形码序列的类型
细胞色素c氧化酶亚基I(COI)基因的特定片段是目前广泛接受的昆虫标准DNA条形码,具有较高拷贝数、序列保守性与变异性兼备、通用引物易于设计、数据库资源丰富等优势(Hebert et al., 2003;Cameron,2014;Andújar et al., 2018),能够在多类群中实现高效、准确的物种识别。然而,在COI序列分辨率不足、物种界限模糊等情况下,研究人员常采用其他线粒体基因组片段或核基因组片段作为补充条形码,以提高鉴定效率与系统发育分辨力(Pons et al., 2006;Maddison,2014)。鉴于不同条形码基因来源于线粒体或核基因组,本文将其归为两类,便于系统综述其在鞘翅目昆虫研究中的应用与特点。网络版增强出版材料附表 1提供了部分鞘翅目昆虫的DNA条形码信息(包括COI、其他线粒体片段及核基因组片段)。图 3展示了鞘翅目DNA条形码研究中所用标准及补充引物在线粒体与核基因组中的位点分布。
2.1 线粒体基因组片段
线粒体COI基因近5'端的一段约658 bp序列(即Folmer区段),是Hebert等于2003年首次提出“DNA条形码”概念时采用的标准化靶标区域(Hebert et al., 2003),也是国际通用的DNA条形码。COI片段的腺嘌呤(A)和胸腺嘧啶(T)含量较高,通常可达60%,具有较高的突变率和物种区分能力(Selvapandian and Subbarayalu, 2022)。Magoga等(2018)研究了欧洲地中海区域叶甲科的条形码效率,发现COI在叶甲科中具有较高的物种识别准确率(约94%)。已有研究显示,细胞色素c氧化酶亚基II(COII)基因在部分鞘翅目昆虫中亦可单独用于物种识别。例如Singh等(2022)测试了隶属于鞘翅目的5科8属10种150个样本的COII序列,结果显示种内遗传距离小于3%,种间遗传距离范围为4.7%~9.7%,并指出COII基因序列同样具有准确界定物种的能力。考虑到线粒体各基因在进化速率和保守性方面的异质性,联合使用多个基因片段有助于获取更全面的遗传信号,从而增强物种识别和系统发育分析的准确性(He et al., 2023;Urtgam et al., 2024)。因此,在许多研究中,其他非COI线粒体片段——COII、细胞色素b(CYTB)和16S核糖体RNA(16S rRNA)基因——常作为补充条形码,与COI联合使用。例如,Luo等(2023)基于中国15个地点采集的8属19种37头葬甲科Silphidae昆虫,通过分析COI和COII基因序列,评估了这些基因在法医学中识别食腐甲虫物种的潜在应用价值。Urtgam等(2024)使用COI和16S rRNA基因对5种萤科Lampyridae昆虫进行物种识别与区分,结果表明COI片段可有效区分这些物种,联合16S rRNA基因后能进一步提高识别准确性。Zuki等(2021)通过整合COI与CYTB序列,开展遗传距离测算、系统发育树构建及分子钟分析,明确指出红棕象甲Rhynchophorus ferrugineus与亚棕象甲Rhynchophorus vulneratus为两个独立物种。
2.2 核基因组片段
使用线粒体基因组片段进行物种界定时会受到一些潜在因素的影响。例如,线粒体异质性、沃尔巴克氏菌Wolbachia感染和假基因共扩增等(Raupach et al., 2010;Gorring and Cognato, 2023)。仅依赖线粒体基因组片段可能导致误差,而联合核基因组片段进行分析则能提高物种的分类正确率。核基因组上的核糖体RNA基因(rRNA基因)是分子系统学中常用的分子标记,在基因组上具有数百个拷贝,其保守区、变异区并存的特征使其成为一种具有较大潜力的DNA条形码(Raupach et al., 2010)。Raupach等(2010)测试了75个中欧地面甲虫物种,所用片段包括18S rRNA基因V4区、18S rRNA基因V7区和28S rRNA基因D3区;结果表明,这3个分子标记的物种分辨率均超过95%。需要注意的是,尽管核糖体DNA拷贝之间的变异比较少见,但在昆虫中也有相关报道(Wang et al., 2023)。选择单拷贝或低拷贝核基因编码区,以及核糖体DNA中的非编码区域作为补充标记,如翻译延伸因子1α(EF-1α)、内部转录间隔区2(ITS2)、氨甲酰磷酸合成酶结构域(CAD)等,有利于避免核糖体基因的潜在问题,如拷贝间异质性、序列长度变异导致的比对困难等(Gorring and Cognato, 2023)。Albo等(2019)对小蠹虫亚科Scolytinae 5个属昆虫的28S rRNA、EF-1α,ITS2和COI基因进行了扩增和测序,通过将这些扩增序列与数据库进行比对,发现ITS2的扩增效率和序列质量均不理想,鉴定结果也不准确,因此不推荐作为鉴定小蠹虫亚科昆虫的分子标记,而其余三种标记均有较好的表现。Gorring等(2023)通过分析多个甲虫属,探讨了COI和CAD基因在种属水平鉴定潜力,发现CAD基因具有作为DNA条形码的潜力,可用于鞘翅目昆虫的物种识别。
3. DNA条形码序列的获取
DNA条形码的获取流程主要包括四个方面:(1)样品采集和信息记录;(2)高质量DNA提取;(3)PCR扩增;(4)测序、数据质控与分析。随着分子技术的不断发展,尤其是高通量测序技术的引入,DNA条形码的获取方法也经历了重大变革:逐渐由传统的一代测序转向二代甚至三代测序方法,新的测序技术为条形码的快速、高效和高通量获取提供了新的技术方案。
3.1 基于一代测序技术的DNA条形码
Hebert等(2003)最先提出用COI作为动物DNA条形码标准区域的设想,并使用一代测序技术获取了200种鳞翅目物种的序列数据。随后基于一代测序的DNA条形码被广泛用于物种的鉴定和分类。一代测序以Sanger测序为代表,其优势在于测序精度高且结果可靠,尤其适合对单一个体来源的样本进行物种鉴定。因此,尽管一代测序的通量较低且成本较高,但由于其高准确性和可靠性、操作简便、易于获取DNA条形码等优点,在高质量样本的物种鉴定中其仍具有重要的应用价值(Cao et al., 2013)。一代测序被认为是DNA条形码项目中的“金标准”。当测序样本少于800个时,它是一种经济有效且准确的方法(Hebert et al., 2018)。
3.2 基于二代测序技术的DNA条形码
随着测序技术的发展,二代测序凭借高灵敏度,能够从复杂样本中捕获低浓度和短片段DNA,从而实现对物种信息的解析。2012年,宏条形码(Metabarcoding)技术被提出(Taberlet et al., 2012),该技术将DNA条形码和高通量测序技术相结合,能够高效地识别和量化复杂样本中的多个物种(Taberlet et al., 2012)。DNA宏条形码延续了经典的DNA条形码流程,需要对目标区域进行PCR扩增。常规DNA条形码长度为600~800 bp,而主流的二代测序平台如Illumina平台一般无法满足测序长度要求。针对二代测序平台在读长方面带来的物种分辨率问题,科研人员尝试设计具有较高物种区分能力的迷你DNA条形码(Zhu et al., 2022)。Liu等(2020)通过扩增157 bp的COI片段和124~165 bp的16S rRNA基因片段,发现基于COI片段的宏条形码和形态学鉴定方法都能检测到再生林和成熟林之间甲虫的物种组成差异,而基于16S rRNA基因的宏条形码则未能检测到该差异。另一方面,针对降解样本或二代测序读长限制,部分研究人员将标准COI条形码分段扩增后拼接,以获得完整序列。例如,Huang等(2020)为瓢虫科昆虫设计了分段扩增引物,先获得多个短片段再重建为标准COI序列,成功获得104种瓢虫物种的完整DNA条形码。此外,Kurata等(2024)设计了两对引物,通过分段扩增和拼接实现了标准COI条形码的全长覆盖。在对24个鞘翅目物种的试验中,完整COI条形码的拼接成功率达到91.7%(Kurata et al., 2024)。
相较于一代测序,结合二代测序的宏条形码技术在分析流程上更加复杂。宏条形码的生物信息学处理通常包括样本拆分、质量控制、双端合并、相似序列分组和序列注释等步骤(Hakimzadeh et al., 2024)。在分类学注释方面,可以使用Magoga等(2022)开发的COins数据库。该数据库的数据来自于BOLD数据集,并经过严格过滤和序列处理(Magoga et al., 2022)。目前,COins数据库包含了65 684条鞘翅目昆虫的COI序列,为鞘翅目COI序列的注释提供了高质量的数据库(Magoga et al., 2022)。
3.3 基于三代测序技术的DNA条形码
目前常用的三代测序平台包括Oxford Nanopore Technologies(ONT)、Pacific Biosciences(PacBio)等。以ONT为例,其开发的MinION平台的读长最高可达4 Mb(Chang et al., 2024),原始序列准确率可达99%(Cuber et al., 2023)。此外,该方法使用的设备小巧便携,能够适应多样化的采样环境,并且能够实时生成测序数据(Menegon et al., 2017),因此,MinION常见的应用之一是用于现场测序,可实现快速的物种鉴定和新物种的发现,单次运行最多可处理32个样本(Chang et al., 2020)。例如,Krehenwinkel等(2019)扩增了鞘翅目大麦虫Zophobas morio约4 000 bp的核糖体DNA片段,并利用MinION测序平台成功完成了测序,该数据被用于构建系统发育树。这一案例展示了MinION平台在处理长片段DNA时的强大能力。
尽管如此,三代测序技术在鞘翅目DNA条形码研究中的应用仍较为有限。这可能与两个方面的原因有关,一是相对较高的成本(Gao et al., 2023);二是缺少针对DNA条形码研究的标准化数据处理流程(Chang et al., 2024)。不过,Hebert等(2025)的研究表明,如果测序规模足够大,使用MinION平台进行大规模测序可以显著降低成本。他们利用MinION平台一次性测序逾10万个节肢动物样本的COI序列,其中仅鞘翅目样本(成功率84%)就产出了3 600条COI序列(Hebert et al., 2025)。整个批次的测序成本因此被摊薄至0.01美元/样本(Hebert et al., 2025)。Vasilita等(2024)通过结合快速DNA提取的HotSHOT技术(Hot sodium hydroxide and tris,一种基于碱裂解和中和的简易DNA提取方法)、NextGenPCR热循环仪以及MinION平台,开发了一种快速条形码技术,其成功率不逊色于常规流程。该研究记录了两名工作人员在6 h内成功生成了250个条形码(成功率为87.72%),每个样本平均处理时间为2.5 min(Vasilita et al., 2024)。此外,该技术已在多种类群中得到测试,其中包括鞘翅目昆虫(Vasilita et al., 2024)。Fikáček等(2024)也成功利用MinION平台对鞘翅目39科667个昆虫样本的COI序列进行了测序。在这三项研究中,数据分析流程主要依赖于研究人员对不同生物信息学工具的熟练掌握,并根据具体的研究需求进行定制化分析,而非依赖于一个固定、成熟的分析流程。这种灵活的分析方法虽然能够满足特定研究目标,但也凸显了在第三代测序技术应用中建立标准化分析流程的迫切需求,以促进该技术在鞘翅目DNA条形码研究中的更广泛应用和进一步发展。
4. DNA条形码在鞘翅目中的应用
对2003-2025年的鞘翅目昆虫DNA条形码文献关键词进行统计与可视化(图 4),与“物种分类和识别”、“系统发育”、“多样性”以及“生物学”有关的关键词多次出现。这表明DNA条形码技术在鞘翅目昆虫研究中主要应用于物种鉴定、系统发育分析以及生物学解析等方面。
4.1 物种分类与识别
DNA条形码技术最初的设想是辅助分类学家进行物种分类,包括加速物种鉴定(Hebert et al., 2003)和揭示隐匿物种(Hebert et al., 2004)。研究人员希望找到区分物种种间和种内的遗传距离差异,以此来辅助划分物种。例如,Hebert等(2003)对200种鳞翅目近缘物种的COI序列进行K2P距离分析,结果表明大多数物种的种内遗传距离小于种间,他们提出以3%的遗传距离作为物种划分的参考阈值。Pentinsaari等(2014)对北欧地区1 872种鞘翅目昆虫的研究表明,其中1 841种(占比98.3%)具有独特的DNA条形码序列,另外31种(占比1.7%)则与其他物种共享COI单倍型。此外,通过计算配对序列之间的K2P距离,结果显示1 780种鞘翅目昆虫与它们的近缘物种之间存在超过2%的遗传差异,这表明它们具有明显的DNA条形码间隙(Pentinsaari et al., 2014)。传统分类学对昆虫幼虫的认识有限,主要依赖于昆虫成虫阶段的表型特征(Etzler et al., 2014;Lee and Lee, 2024)。DNA条形码技术的出现,有助于克服幼虫形态鉴定难题。丁双玫等(2024)通过标准COI序列将黑毛皮蠹Attagenus unicolor japonicus、花斑皮蠹Trogoderma variabile和档案窃蠹Falsogastrallus sauteri的成、幼虫成功配对。此外,DNA条形码还能有效揭示隐存种的存在。Ren等(2024)使用了1 290条COI序列来评估魔喙象亚科Molytinae的物种分化情况,发现28个形态学物种表现出显著的种内遗传距离差异,尤其某些物种的不同地理种群表现出显著的遗传差异,这表明可能存在隐存种多样性或高度分化的种群。
随着DNA条形码技术在物种识别与隐存种发现中的广泛应用,逐步衍生出多种分子物种界定方法,以提高物种划分的客观性和自动化水平。目前常用的方法包括序列相似法、遗传距离分析法、系统发育法和特征分析法。序列相似法直接比对未知序列与数据库中的已知物种序列,依相似性判定物种身份。该方法常用工具包括NCBI的BLAST和BOLD系统的IDENTIFICATION ENGINE。研究表明,BOLD系统在鞘翅目昆虫的科、属、种等分类层级的鉴定准确率普遍高于NCBI GenBank(Baena-Bejarano et al., 2023)。遗传距离分析法则通过计算序列间的遗传距离来识别物种边界,常用工具包括ABGD(Automatic barcode gap discovery)(Puillandre et al., 2012)和ASAP(Assemble species by automatic partitioning)(Puillandre et al., 2021)。系统发育法如GMYC(Generalized mixed yule coalescent)(Pons et al., 2006)和mPTP(Multi-rate Poisson Tree Processes)(Kapli et al., 2017)则通过构建系统发育树来推断物种边界。然而,Magoga等(2021)基于542种叶甲科7 237条COI序列研究发现,遗传距离法(ABGD、ASAP)与形态匹配率超70%,而系统发育法(GMYC、mPTP)不足59%;这一差异可能归因于采样不足、地理覆盖不均及种内遗传多样性过高等因素对系统发育树拓扑结构的干扰,进而影响物种界定准确性。近年来,特征分析法结合机器学习技术为物种识别提供了新思路。通过将DNA条形码与图像数据融合,Badirli等(2023)构建的模型在1 143个已描述鞘翅目物种中识别准确率达95.80%,在751个未描述物种中准确率仍达85.22%,显示出强大的分类潜力和对未知物种的识别能力。
4.2 系统发育与进化
DNA条形码技术最初旨在快速、准确地鉴定物种,而非构建系统发育树。然而,在使用一些物种界定方法(如GMYC和mPTP)时,构建系统发育树常是一个重要的前提步骤。象甲科、步甲科、天牛科、瓢虫科等多个鞘翅目类群的研究均证实,COI条形码在物种鉴定和系统发育推断中具有较高的准确性和分辨率(Ptaszyńska et al., 2012;Raupach et al., 2016;Grebennikov et al., 2017;Wang et al., 2019)。这归功于COI在多数动物类群中具有较高的扩增成功率和适中的突变速率,适合用于种属水平的系统发育分析(Rodriguez-Soto et al., 2021)。然而,COI基因构建科级关系的准确率相对较低。例如,Wang等(2019)扩增并分析了128个瓢虫科物种的1 364条COI序列,证明了COI序列在物种鉴定中的有效性,但其构建的亚科间系统发育关系并不明确。这是因为其第三位点的快速突变导致饱和现象掩盖了真实的系统发育信号,同时DNA条形码片段长度有限导致信息位点不足,以及作为单个线粒体基因无法完全反映物种的整体进化历史,这些因素共同降低了其在科级分类层面的解析能力(Jeon et al., 2012;Souza et al., 2016)。随着分子标记的不断开发、多基因联合分析方法的日益成熟以及在线数据库的逐步完善,使用多个DNA条形码用于构建系统发育关系的研究也日益增加。例如,Pons等联合COI、细胞色素c氧化酶亚基III(COIII)、CYTB、16S rRNA四个线粒体基因探究虎甲科Cicindelidae的系统发育关系,并估计各个类群的起源时间,结果表明各个类群的起源和早期分化与中新世中期的全球气候变干和草原、稀树草原的扩张有关(Pons et al., 2004)。
4.3 生物多样性评估与生物监测
鞘翅目昆虫在热带森林中表现出极高的丰富性,但其分类和多样性研究仍相对不足,DNA条形码为解析其生物多样性提供了有效工具。Cancian de Araujo等(2019)在印度尼西亚Gunung Halimun-Salak国家公园的森林冠层中,收集到3 836个鞘翅目昆虫样本并获得了相应的COI数据。这些COI序列与BOLD数据库比对后被分配至747个BINs,涵盖了39个科(Cancian de Araujo et al., 2019)。该研究对来源明确的昆虫个体样本开展了大规模的DNA条形码测序,为印度尼西亚鞘翅目昆虫多样性的评估提供了重要的基础数据(Cancian de Araujo et al., 2019)。对于混合样本中的群落组成分析,宏条形码技术则提供了有效手段(Deiner et al., 2017)。例如,在关于加那利群岛云雾林土壤甲虫的一项研究中,研究人员利用COI宏条形码技术对49个混合土壤样本进行分析,共检测到99个鞘翅目OTUs;该方法有效补充了传统调查手段在检测隐蔽或难以采集物种方面的不足,首次发现深层土壤中的甲虫群落比地表甲虫群落具有更高的扩散限制(Arjona et al., 2023)。对生态系统进行昆虫多样性检测,不仅可以反映物种多样性,还能帮助发现物种入侵的迹象。研究表明,在外来甲虫入侵的地区,本地甲虫物种的丰度会显著下降(Li et al., 2021)。便捷的交通运输方式和全球化的贸易促进了许多昆虫物种的意外传播,增加了昆虫传播的复杂性。Wu等(2017)从美国6个港口截获的木材包装材料中,共收集到387个幼虫样本;其中265个鞘翅目样本的DNA条形码与公共数据库中的参考序列差异在3%以内,成功鉴定到属或种水平。Wilson等(2022)从截获的109个十一星根萤叶甲Diabrotica undecimpunctata样品中扩增出10条寄生蜂序列,并通过解剖和形态学检查确认了寄生蜂幼虫的存在。该结果表明经由贸易运输以外传播的昆虫种类可能比最初预计的更为多样化,强调了相关部门在截获昆虫时进行深入检查的必要性(Wilson et al., 2022)。
4.4 食物网解析
相较于传统的野外观察方法,宏条形码技术具有更高的分辨率和灵敏性,能够更准确地鉴定微量食物成分,展现出更广泛的应用潜力。Kajtoch(2014)利用叶绿体基因(rbcL和trnL)对一种多食性甲虫的食物组成进行了深入解析,结果显示二代测序技术不仅涵盖了所有一代测序的结果,还额外检测出10个植物属。该研究表明,基于二代测序的宏条形码技术在解析食物组成方面具有更高的敏感性和分辨率,能够更全面地揭示甲虫的饮食多样性(Kajtoch,2014)。这体现了宏条形码在精确解析食物组成方面的潜力。事实上,该技术不仅有助于解析甲虫的食性组成,还为追踪和确定鞘翅目昆虫的捕食者提供了切实可行且高效的方法。Tobisch等(2025)对普通伏翼Pipistrellus pipistrellus(一种蝙蝠)的粪便进行解析,揭示了其饮食中包含的昆虫种类,其中鞘翅目昆虫占比13%。这项研究展示了普通伏翼的食物组成,同时也提供了一种昆虫生物多样性监测的方法(Tobisch et al., 2025)。最后,宏条形码技术还可用于研究鞘翅目昆虫在食物网中的重要地位。鞘翅目昆虫既是捕食者又是被捕食者,其在农业生态系统中发挥着复杂的生态功能,包括作为营养来源维持捕食者种群,以及参与害虫调控(Sow et al., 2020)。例如,Sow等(2020)研究了塞内加尔小米种植区的食物网,发现鞘翅目昆虫既能捕食多种害虫,也被其他捕食性昆虫、食虫蝙蝠和鸟类所捕食,体现了其在食物网中的双重角色。
5. DNA条形码的潜在问题
DNA条形码在物种鉴定和分类中的准确性和有效性受到多种基因层面因素的影响,包括线粒体异质性、核内线粒体DNA插入片段(Nuclear mitochondrial DNA segments,NUMTs)、Wolbachia和基因渐渗(Introgression)等。
5.1 线粒体异质性
线粒体异质性(Mitochondrial heteroplasmy)是指在同一个细胞或个体中,mtDNA同时存在野生型和突变型序列的现象(Aryaman et al., 2018)。该现象已在鞘翅目昆虫的多个类群中被观察到,如萤科、平唇水龟科(Hydraenidae)和象甲科等(Sriboonlert and Wonnapinij, 2019;Mastrantonio et al., 2019;Rugman-Jones et al., 2024)。该现象可能干扰DNA条形码的鉴定结果,导致隐存物种误判、物种界限模糊、生物多样性高估等问题(Rubinoff et al., 2006;Magnacca and Brown, 2010;Wang,2020)。其潜在成因包括父系泄露(Paternal leakage)(Kondo et al., 1990)、突变(Van Den Ameele et al., 2019)和线粒体重组(Kondo et al., 1990;Leducq et al., 2017)等。父系泄露是指父本的mtDNA在受精后能够进入后代细胞的现象(Kondo et al., 1990)。正常情况下,父本的mtDNA在受精后通常会被清除,以确保线粒体的母系遗传(Sato and Sato, 2017)。在自然条件下,父系泄露非常罕见(Polovina et al., 2020)。Mastrantonio等(2019)发现杂交会促进父系渗漏的发生,并在105 个Ochthebius urbanelliae(平唇水龟甲科Hydraenidae)样本中检测到2个样本存在线粒体异质性。Rugman-Jones等(2024)分析了南加利福尼亚小圆胸小蠹Euwallacea fornicatus5个种群的样本,发现这些种群中存在两种线粒体类型(H33和H35),且线粒体异质性个体的占比达到1.9%~35.5%。针对该现象,他们提出了两种可能的解释:一是父系泄露,但实验室条件下的实验未能重现这种父系泄露;二是突变,即H33型线粒体在卵母细胞生成过程中发生了突变,产生了新的H35型线粒体(Rugman-Jones et al., 2024)。线粒体重组是指不同mtDNA分子之间发生遗传信息的交换,从而生成新的重组单体型(Leducq et al., 2017)。在大多数真核生物中,线粒体重组较为有限(Leducq et al., 2017),目前在鞘翅目昆虫中未见报道。
5.2 核内线粒体DNA插入片段
NUMTs是起源于线粒体基因组并整合到核基因组的DNA片段,属于一种特殊类型的复制型假基因,能够被通用引物甚至特异性引物扩增(Rubinoff et al., 2006)。Hebert等(2023)在对NCBI数据库中储存的1 002个昆虫物种进行分析时发现,其中843个物种在其基因组中检测到了与COI基因对应的NUMTs。NUMTs的存在会对基于DNA条形码的一系列研究带来挑战,例如物种鉴定(Hebert et al., 2023)、系统发育分析(Hazkani-Covo et al., 2010)、物种多样性评估(Hebert et al., 2023)、群体遗传学(Cai et al., 2011)和谱系地理学推断(Haran et al., 2015)等。昆虫的NUMTs研究,首次报道于1983年:Gellissen等(1983)发现飞蝗Locusta migratoria的核基因组存在线粒体rRNA基因的同源片段。鞘翅目的核基因组上同样存在NUMTs(Pons and Vogler, 2005),包括来源于COI、COII和16S rRNA基因的NUMTs。例如,澳大利亚虎甲Cicindela (Rivacindela) sp.中存在一个来源于16S rRNA基因的NUMT(Pons and Vogler, 2005)。云杉八齿小蠹Ips typographus的核基因组中存在一种与真实线粒体COI仅相差1~3个碱基的NUMT(Bertheau et al., 2011)。相比之下,同科的红脂大小蠹Dendroctonus valens显示出更高的NUMTs多样性(Cai et al., 2011)。Koutroumpa等(2009)发现松墨天牛Monochamus galloprovincialis的COI和COII片段的测序结果的模糊性并非由线粒体异质性引起,而是NUMTs存在所致,而其姐妹物种云杉小墨天牛Monochamus sutor中则不存在NUMTs。Jordal等(2014)发现,在小蠹亚科的部分物种(红松干小蠹Hylurgops interstitialis、宽条干小蠹Hylurgops glabratus和冷杉四眼小蠹Polygraphus poligraphus等)中,COI序列表现出较大的变异,且部分COI序列存在提前终止密码子或插入/缺失现象(Jordal and Kambestad, 2014)。Meštrović等(2006)发现,Tribolium brevicornis的一条COI序列由于若干内部缺失而发生移码突变并导致序列变短,这条序列推测为COI的核同源序列。Pamilo等(2007)也在同属的赤拟谷盗Tribolium castaneum中发现了频繁的NUMTs转移现象。Hebert等(2023)统计了54种鞘翅目昆虫的COI NUMTs数量,仅6个物种未检测到NUMTs,平均每个物种含有9.8条NUMTs(> 100 bp)。其中,叶甲科角胫叶甲属的Gonioctena quinquepunctata含有的NUMTs最多,达到65条;其次是卷象科榛卷象Apoderus coryli,含有53条;排名第三的是瓢虫科孟氏隐唇瓢虫Cryptolaemus montrouzieri,含有39条(Hebert et al., 2023)。
5.3 沃尔巴克氏菌
Wolbachia是分布最广泛的内共生微生物,据估计约感染了52%的昆虫(Weinert et al., 2015)。Kajtoch和Kotásková(2018)总结了204种鞘翅目昆虫被Wolbachia感染的情况;感染情况较为普遍的6个科分别是:象甲科81种、叶甲科49种、平唇水龟科14种、吉丁科13种、瓢虫科12种和龙虱科8种。Wolbachia感染率在不同科和属中差异很大(0~88%),平均感染率为38.3%(Kajtoch and Kotásková,2018)。Wolbachia通过多种方式调控其宿主的生殖活动,包括细胞质不亲和、孤雌生殖、杀雄性,从而增强宿主的繁殖能力,最终实现其在宿主种群内的生存和广泛传播(Ahmed et al., 2016)。Wolbachia的传播方式与线粒体的遗传方式类似,均为母系传递(Ahmed et al., 2016)。因此,Wolbachia能通过生殖操控和母系遗传,促使与其共遗传的mtDNA单倍型在宿主种群中快速固定,降低线粒体遗传多样性,即在宿主种群中产生选择性清除(Selective sweep)。这种清除对DNA条形码研究具有双重效应。正向效应体现在条形码间隙被放大——种内变异降低、种间差异相对突出,有利于物种界定(Galtier et al., 2009)。例如,Kubisz等(2012)的研究表明,被Wolbachia感染的叶甲科十四点负泥虫Crioceris quatuordecimpunctata的种内遗传多样性极低,仅为0~0.9%,而与其他近缘物种的种间遗传距离为6.8%~22.7%。Ali等(2018)在椰心叶甲Brontispa longissima中也发现了类似的现象,即540条COI基因的遗传差异范围为0.08%~0.67%,他们推测该现象与Wolbachia的传播相关。另一方面,Wolbachia的存在会对DNA条形码的研究带来严重的负面影响。Smith等(2012)在对BOLD数据库中错误上传的Wolbachia序列进行统计分析时发现,COI引物能够非特异性扩增某些鞘翅目昆虫体内的Wolbachia序列。其次,Wolbachia与宿主之间存在基因组水平转移现象,这可能会加重共扩增的现象。Aikawa等(2014)发现在所有日本和台湾的松墨天牛Monochamus alternatus种群中都检测到了水平转移的Wolbachia基因。在绿豆象Callosobruchus chinensis的X染色体上,也鉴定到了Wolbachia基因组片段的存在(Nikoh et al., 2008)。该片段大小约为380 kb,涵盖了Wolbachia基因组中30%的基因(Nikoh et al., 2008)。此外,在同一物种中,感染Wolbachia的个体与未感染的个体,或感染不同Wolbachia菌株的个体之间,其DNA条形码表现出异常高的分化程度(Gerth et al., 2011)。Jäckel等(2013)先用分子方差分析的方法比较了叶甲科跳甲属Altica lythri感染与未感染个体,发现线粒体基因高度分化,而微卫星几乎无分化,符合Wolbachia驱动的选择性清除特征。进一步分析显示,该物种具有三种高度分化的线粒体DNA单倍型,且每种单倍型与一种Wolbachia菌株严格关联,导致线粒体系统发育与微卫星支持的物种单系起源相冲突(Jäckel et al., 2013)。
5.4 基因渐渗
基因渐渗是指不同物种或种群通过杂交及其后代与亲本种群的回交,将一个物种的基因片段引入另一物种基因库的过程(Martin and Jiggins, 2017)。根据基因类型的不同,基因渐渗可分为线粒体渐渗(Mitochondrial introgression)和核基因渐渗(Nuclear gene introgression)。前者是指mtDNA通过杂交进入并固定在另一个物种或种群中,而后者则是指核基因发生类似的转移(Patten et al., 2015)。两者的渐渗速率和模式常常不同,许多研究发现线粒体渐渗往往比核基因更为广泛,导致“线粒体-核基因不一致”(Mito-nuclear discordance),即线粒体DNA显示出跨物种的混合,而核基因却保持分化(Bachtrog et al., 2006;Good et al., 2015;Read et al., 2025)。因此,基因渐渗对DNA条形码的影响主要体现在:线粒体渐渗可能导致不同物种共享COI序列,从而掩盖真实的物种界限(Kosuda et al., 2016)。这一现象会导致条形码鉴定失败、隐存物种被忽略,并可能低估实际的物种多样性(Kosuda et al., 2016;Sloan et al., 2017;Liu et al., 2017)。基因渐渗可能由多种机制驱动,包括性别偏倚杂交(Sex-biased hybridization)、适应性渐渗、人为介导渗入、共生菌干扰等。例如,Kosuda等(2016)认为,通缘步甲属Pterostichus的两个近缘物种因雄性生殖器形态差异,可能导致P. thunbergi雄性与P. habui雌性之间的交配概率相对较高。由于线粒体仅通过母系遗传,这种交配模式可以解释P. habui到P. thunbergi的线粒体DNA渐渗现象。此外,马利筋叶甲Chrysochus cobaltinus与罗布麻叶甲Chrysochus auratus、耐猛木蠹象Pissodes nemorensis与白松木蠹象Pissodes strobi也具有类似的现象(Toews and Brelsford, 2012)。大步甲属Carabus的C. albrechti和C. lewisianus的基因渐渗则是由性别偏倚杂交和适应性渐渗共同驱动(Toews and Brelsford, 2012)。在幽甲科Zopheridae中,Wolbachia感染和人类活动促使不同物种的mtDNA发生频繁渐渗(Noguerales and Emerson, 2024)。因此,基因渐渗是DNA条形码研究中的重要干扰因素之一,在条形码数据分析时需给予充分考虑。
6. 总结与展望
DNA条形码技术作为现代分类学的重要工具,在鞘翅目昆虫研究中取得了显著进展。BOLD数据库作为全球最大的条形码平台,集成了分子、形态和地理信息,为物种鉴定、多样性评估及系统发育研究提供了坚实的数据基础和技术支撑。通过不断积累的条形码数据,研究者已在物种分类、系统发育、生物多样性监测和食物网解析等多个领域取得了丰富成果。此外,条形码获取流程也随着测序技术的发展,逐渐从传统的一代测序向高通量的二代和三代测序转变,实现了样本处理的快速化与高效化。
然而,随着应用的深入,也暴露出诸多挑战。在数据库方面,尽管当前BOLD数据库已积累了大量鞘翅目昆虫的条形码数据,但距离全面覆盖仍存在明显差距。截止到2025年9月初,BOLD数据库已经收集到44 326种鞘翅目昆虫的DNA条形码。而根据Ślipiński等对鞘翅目物种的全面统计,截止到2011年已描述鞘翅目物种达386 500种(Ślipiński et al., 2011)。因此,未来有必要持续扩充和完善条形码数据库,特别是加强对冷门类群和区域性物种的覆盖,以提高数据库的全面性与实用性。DNA条形码在物种识别中的准确性和有效性还受到多种基因层面因素干扰,包括线粒体异质性、NUMTs、Wolbachia感染以及基因渐渗等。除此之外,不同类群物种进化速率差异显著,导致物种鉴定阈值在类群间存在较大差异。因此,应扩大线粒体与核基因标记的联合应用,以缓解基因层面干扰和信息位点不足对条形码分析结果的影响。这也表明,BOLD数据库若过度依赖COI条形码,难以满足日益增长的对物种精准识别的迫切需求,未来应加强其他线粒体基因与核基因标记的数据整合与建设。
随着DNA条形码数据的不断积累,其在鞘翅目昆虫分类学中的应用逐渐深入,同时也揭示了传统分类体系中存在的一些问题,如分类混淆和同物异名。Pentinsaari等(2019)利用DNA条形码数据与传统分类方法相结合,研究了25个科的63种鞘翅目物种。其中,60种物种是首次在加拿大被记录,而另外3种物种在北美地区存在同物异名现象或传统分类学上的混淆。因此,结合条形码数据对现有分类结果进行系统评估与适时修订,对于提升分类学的科学性与一致性具有重要意义。
鉴于生物学复杂性和方法学局限,单一或少数基因片段构成的DNA条形码往往难以全面反映物种的遗传多样性,容易遗漏物种间的真实差异,或在近缘种间产生混淆(Hubert and Hanner, 2015)。为弥补这些不足,研究人员正在探索更为综合的策略,主要包括:一是基于全基因组数据开展系统发育分析,二是发展整合分类学。
在基因组方面,Coissac等(2016)提出的基因组浅层测序技术,不仅能提高物种鉴别能力,还可作为标准条形码与全基因组测序之间的桥梁。这些新兴方法为更准确揭示昆虫的遗传多样性与系统发育关系提供了可能。截至2025年6月底,NCBI已收录鞘翅目昆虫的全基因组数据共计682条,其中叶甲科108条、象甲科80条、隐翅虫科66条、步甲科50条、瓢虫科38条。这些数据的积累与整合为突破DNA条形码技术的局限性,提供了基因组学基础。
在整合分类学方面,研究人员通过融合形态学、生态学、地理分布及多基因组数据等多维信息,显著提升了物种识别与分类的科学性与准确性(Ribeiro and Espíndola,2024)。例如,通过整合多源证据,已有多个鞘翅目新物种被确认,复杂类群的界限得以厘清,隐存种多样性也被揭示(Von Beeren et al., 2016;Růžička et al., 2023;Ribeiro and Espíndola,2024)。但需要指出的是,尽管整合分类学具有理论优势,其实际应用仍以人工操作为主,尚未实现数据整合的自动化。目前相关模型主要处理昆虫图像与DNA条形码两类数据(Badirli et al., 2023),尚无法全面整合多维度信息。借助人工智能构建高效、可解释的多模态分类系统仍面临挑战,如异质数据融合、复杂进化过程建模、算法选择、计算资源优化等问题(Karbstein et al., 2024)。
综上所述,未来鞘翅目昆虫的DNA条形码研究应持续扩充条形码数据、修正分类错误,同时推进全基因组测序和整合分类学的发展。这些研究方向不仅将有助于解决复杂类群的分类难题,提高分类的准确性和全面性,还将在害虫识别、资源利用以及生物多样性保护和生态系统管理等方面展现出应用潜力,为相关领域的发展提供坚实的科学支撑,推动鞘翅目昆虫分类学取得新突破。
