Identification of the gustatory receptor gene family of Tuta absoluta and its expression analysis at different developmental stages

  • 摘要:

    昆虫的味觉受体是一类关键的化学感受器,能够探测外部环境的刺激,并对昆虫的寄主选择、摄食、交配和产卵等行为产生影响。本研究以重大入侵害虫番茄潜叶蛾Tuta absoluta(Meyrick)为研究对象,为明确番茄潜叶蛾味觉受体基因家族(Gustatory Receptor,GR)特征和探讨番茄潜叶蛾不同发育阶段GR家族基因的表达情况,利用生物信息学方法对番茄潜叶蛾GR基因进行鉴定、染色体定位、系统发育分析及龄期表达分析。结果表明,鉴定出番茄潜叶蛾GR基因62个,且分布于19条染色体上,编码蛋白质序列长度为318~2 034 bp,平均外显子(Exon)片段数量为5个,具有1~7个跨膜区。系统发育分析表明,番茄潜叶蛾GR基因可分为4个亚家族,包括苦味受体(35个)、二氧化碳受体(1个)、糖受体(5个)和Gr43a-like受体(7个),其余基因则未分类。不同发育阶段的表达分析表明,番茄潜叶蛾GR基因在不同发育阶段的表达存在显著差异。研究结果为进一步明确番茄潜叶蛾味觉受体基因功能,揭示其与寄主植物的协同进化关系奠定了基础,这些发现为利用功能植物来控制番茄潜叶蛾提供了科学依据,并为从味觉受体角度开发新的害虫防控技术奠定基础。

     

    Abstract:

    Insect gustatory receptors are a crucial class of chemoreceptors that can detect external environmental stimuli and influence insect behaviors such as host selection, feeding, mating, and oviposition. This study focused on the invasive pest Tuta absoluta (Meyrick) that affected tomatoes. To elucidate the characteristics of the gustatory receptor (GR) gene family in T. absoluta and investigate the expression patterns of GR genes across different developmental stages, we employed bioinformatics approaches to identify, chromosomally locate, conduct phylogenetic analysis, and analyze age-stage expression profiles of the GR genes in T. absoluta. The results indicated that 62 GR genes of the T. absoluta moth were identified and distributed on 19 chromosomes. The length of the encoded protein sequence ranged from 318 to 2034 bp, with an average of 5 exon fragments and 1 to 7 transmembrane regions. Phylogenetic analysis revealed that the GR genes of the T. absoluta could be categorized into four distinct subfamilies: bitter taste receptors (35 genes), carbon dioxide receptors (1 gene), sugar receptors (5 genes), and Gr43a-like receptors (7 genes). The remaining genes have not been classified yet. Expression analysis across different developmental stages revealed that the GR genes of the T. absoluta exhibited significant variation in expression levels throughout its life cycle. The research results provided a solid foundation for further elucidating the functions of gustatory receptor genes in the T. absoluta and uncovering its co-evolutionary relationship with host plants. These findings offered scientific evidence for controlling the T. absoluta by functional plants and lay the foundation for developing novel pest control technologies from a gustatory receptor perspective.

     

  • 番茄潜叶蛾Tuta absoluta是一种起源于南美洲的世界性入侵害虫,主要以幼虫危害作物,尤其对茄科作物番茄危害严重,危害时潜入茄科作物叶肉中取食,形成潜道,或取食果实造成变形,影响正常发育(Silva et al.,2021),已对中国13个省份种植的茄科作物造成危害且范围在不断扩大(张桂芬,2022)。目前虽已有交配干扰或性诱捕杀、农业防治和化学防治,但每年仍可造成相当大的经济损失(Desneux et al.,2011)。昆虫的化学接收受体是一个大而多样化的7个跨膜结构域受体的超家族,这些受体的表达和功能分析被用来确定受体配体,并将受体映射到神经元的功能类别上(Dahanukar and Hallem,2005)。因此,对番茄潜叶蛾化学感受器中的味觉受体基因家族进行鉴定,不仅能更好的用于确定受体配体,还对深入理解番茄潜叶蛾的分布格局和入侵特性机制具有重要意义。

    昆虫的味觉受体属于配体门控离子通道,是拥有7个跨膜结构域的G蛋白偶联受体(G protein coupled receptors,GPCR)家族(Clyne and Warr,2000),最早是在模式生物黑腹果蝇Drosophila melanogaster的部分基因组信息中发现,鉴定出了60个味觉受体基因,这些基因编码了68个不同的味觉受体(Robertson and Warr,2003)。而不同受体基因在结构、功能及表达模式上也存在显著区分特征,如苦味受体基因的主要功能是感知苦味物质,防止生物体摄入有毒的化合物;而糖受体基因主要功能是识别和结合糖类分子,从而使生物体能够感知甜味,但两者均属于GPCR家族成员(Jiao,2007;Watanabe,2011)。随着赤拟谷盗Tribolium castaneum、家蚕Bombyx mori、意蜂Apis mellifera ligustica、豌豆蚜Acyrthosiphon pisum等大量昆虫基因组测序的完成,这些昆虫中的味觉受体也被成功鉴定(George et al.,2006;Stephen et al.,2008;Xia et al.,2008;Davis,2010)。目前,对番茄潜叶蛾味觉受体基因家族的鉴定还未有报道,鉴于味觉受体在昆虫的取食选择、寄主识别以及繁殖等行为中发挥着关键作用,深入探究番茄潜叶蛾的味觉受体基因家族,探讨味觉受体基因的进化关系以及在不同龄期的表达分布,可拓宽对番茄潜叶蛾的防治视野。

    本研究基于番茄潜叶蛾的全基因组序列,并结合BLAST同源比对和基于结构域的HMMER分析,成功地鉴定出了番茄潜叶蛾味觉受体基因家族中的GR基因,并进一步采用MAFFT软件对番茄潜叶蛾和其他5种昆虫GR基因家族的代表序列进行比对。最后采用IQ-TREE软件开展系统发育分析,旨在揭示各基因在不同发育阶段的表达水平差异,研究结果为开发绿色、无公害、高效的番茄潜叶蛾防治方法提供了宝贵的信息。

    利用番茄潜叶蛾的全基因组序列(NCBI:https://www.ncbi)、gff注释文件、总CDS序列及总蛋白序列,使用两种方法鉴定番茄潜叶蛾GR家族基因:BLAST与TBtool的同源比对(sv0.665)(Chen et al.,2020)和基于domain的HMMER与BITACORA的比对(v1.3)(Vizueta et al.,2020)。将最终的鉴定结果与这两个软件的结果相结合,过滤出不完整的注释序列。完成鉴定后,对识别出的番茄潜叶蛾GR基因进行染色体定位,以评估GR基因在染色体上的分布模式。

    下载模式昆虫黑腹果蝇,以及与番茄潜叶蛾同为鳞翅目的草地贪夜蛾Spodoptera frugiperda、家蚕、菜粉蝶Pieris rapae和棉铃虫Helicoverpa armigera这5个物种的GR基因家族的代表性序列,将番茄潜叶蛾的GR基因和这5个物种的GR基因进行了系统发育分析。通过使用MAFFT软件(v7.520)(Katoh and Standley,2013)进行序列对齐,使用IQ-TREE软件(v2.0)(Minh et al.,2020)进行系统发育分析,bootstrap运算1 000次,GR基因最优氨基酸替换模型为LG+G+F,为了便于区分,同一昆虫的基因用相同颜色进行了标注。

    番茄潜叶蛾生命周期包括卵、幼虫(有4个龄期)、蛹和成虫4个发育阶段,是一种全变态的昆虫。为此,本研究通过访问NCBI SRA数据库(https://www.ncbi.nlm.nih.gov/sra)检索与番茄潜叶蛾龄期相关的RNA-seq数据,并对检索结果中3个与番茄潜叶蛾发育阶段相关的关键BioProject数据进行编号:分别为PRJNA926790、PRJNA291932和PRJNA261241,使用Kallisto计算T. absoluta中GR基因家族所有基因的表达水平(Bray et al.,2016),并根据该基因的TPM值通过热图Z转换后的表达式显示表达水平。此外,使用ImageGP工具(Chen et al.,2022)分析了不同龄期的番茄潜叶蛾GR基因的表达模式。

    展示了番茄潜叶蛾GR基因的详细特征,包括基因名称、基因组序列标识符、染色体位置、编码蛋白质序列长度(CDS)、外显子数量和跨膜结构域(TMSs)数量(表 1)。共鉴定出62个GR基因,结合物种(Tabs)和受体类型(GR)为每个基因进行了重命名。基因的编码序列长度范围在318~2 034 bp之间变化显著,最长的基因是TabsGR61(2 034 bp),含有多个不同类型的结构域,其中包含1个关键跨膜结构域,具有特定的排列顺序,可能意味着其编码的蛋白质具有更复杂的结构和功能,而最短的基因是TabsGR35和TabsGR55(318 bp),均含有2个跨膜结构域,其结构域功能相对简单,且可能是从长序列基因中通过基因片段丢失或简化等进化过程产生。外显子数量平均为5个,但各基因间差异明显,范围从1个(TabsGR42)~13个(TabsGR11),这种变化可能与基因的功能复杂性有关,外显子数量较多的基因可能参与更复杂的调控或功能;而外显子数量较少的基因可能具有相对较为简单直接的转录和翻译过程,其功能可能更为专一。跨膜结构域特征为所有基因均具有1~7个跨膜区,跨膜结构域的存在是味觉受体功能的关键,表明这些基因在感知外部化学信号方面的重要性。

    对番茄潜叶蛾GR基因在染色体上的分布情况进行展示(图 1),结果表明,62个TabsGR基因均被定位到番茄潜叶蛾的染色体上,且分布于19条不同的染色体上,表明GR基因在番茄潜叶蛾基因组中占一定比例,没有集中于某几条特定染色体,而是分散在多个染色体区域。不同染色体上的GR基因数量也存在明显差异。其中2号染色体上GR基因的数量最多,达到11个;其次是3号染色体,含有10个;而1号、4号、7号、11号、13号、16号、18号和19号染色体上各仅有1个;10号、14号、15号和17号染色体上分别有4~5个。

    味觉受体基因家族的特征,在寻找新型害虫防治策略方面具有重要意义,本研究展示了番茄潜叶蛾与其他5种昆虫(黑腹果蝇、草地贪夜蛾、家蚕、菜粉蝶和棉铃虫)GR基因家族的系统发育关系(图 2)。系统发育树显示,番茄潜叶蛾的GR基因在不同昆虫中具有相似性和多样性,反映了这些基因在进化过程中的功能分化。其中,苦味受体基因数量最多,基因数量多达35个,占比较大(图 1中绿线所示);CO2受体基因数量最少,仅包含1个CO2受体基因(TabsGR01)(图 1中蓝线所示);糖受体和Gr43a-like受体基因数量适中,分别有5个糖受体基因(TabsGR02、TabsGR05、TabsGR08、TabsGR11和TabsGR12)(图 1中黄线所示)和7个Gr43a-like受体基因(TabsGR23、TabsGR24、TabsGR56、TabsGR57、TabsGR58、TabsGR59和TabsGR60)(图 1中红线所示)。不同昆虫的GR基因在进化树上呈现出的这种聚类模式,可表明在昆虫的进化过程中,味觉受体基因家族既具有保守的部分,也发生了一定程度的分化。

    通过热图对番茄潜叶蛾TabsGR基因在不同发育阶段(卵、幼虫、蛹和成虫)的表达水平进行展示(图 3),表达分析结果表明,TabsGR基因在不同发育阶段的表达量存在显著差异,在幼虫阶段,1龄幼虫苦味受体基因TabsGR49表达较高;2龄幼虫也是苦味受体基因TabsGR37和TabsGR51表达较高;到3龄幼虫时,糖受体基因TabsGR11和苦味受体基因TabsGR20均相对表达较高;而4龄幼虫Gr43a-like受体基因TabsGR23表达较高,表明随着幼虫的生长发育,其味觉受体基因的表达发生动态变化,以适应不同龄期对食物和环境的需求。蛹期和成虫期也有各自独特的表达模式,蛹期的TabsGR03和TabsGR40表达较高,成虫期则具有较多表达量高的TabsGR基因,包含糖受体基因TabsGR02、苦味受体基因TabsGR36、Gr43a-like受体基因TabsGR57和CO2受体基因TabsGR01。

    昆虫化学感受器是进行物种进化与追溯起源研究的一项重要工具。果蝇的化学感受器超家族分子进化模式表明,其属于古老的化学感受器超家族,至少可以追溯到节肢动物的起源。(Robertson,2003;Himmel,2023)。味觉受体基因家族属于昆虫化学感受器超家族中的一员,在昆虫选择寄主、觅食、交配以及产卵等行为中发挥着至关重要的作用(Dethier,1982)。本研究致力于运用生物信息学手段探究番茄潜叶蛾味觉受体基因家族,深入剖析这些基因在番茄潜叶蛾不同发育阶段的表达模式,旨在鉴定番茄潜叶蛾的味觉受体基因,揭示其不同龄期分布表达,为开发新型、环保且高效的害虫防治策略提供科学依据。

    本研究对番茄潜叶蛾味觉受体基因进行鉴定,成功鉴定出62个番茄潜叶蛾味觉受体基因(TabsGR),这些基因分布于19条不同染色体,而系统发育分析表明,番茄潜叶蛾味觉受体基因家族包含了CO2受体基因、苦味受体基因、糖受体基因和Gr43a-like受体基因。对于不同类型的受体基因,可反映该家族基因在进化过程中的多样性和功能分化(Wanner,2010)。同时,在番茄潜叶蛾不同发育阶段味觉受体基因的表达模式和表达丰度也存在显著差异表明,味觉受体基因在番茄潜叶蛾的生长、发育、繁殖以及与环境的相互作用过程中发挥着关键且动态变化的作用。幼虫阶段味觉受体主要是识别适合寄主组织和迅速定位,且表明幼虫在不同生长阶段对能量和营养物质需求的差异(Ozaki et al.,2011;Zhang,2022)。蛹阶段味觉受体与内部生理重塑关联,到了成虫阶段,味觉受体又与繁殖行为紧密联系(Chen,2022;Ma and Meslin,2022),揭示味觉受体在番茄潜叶蛾生态适应中的核心地位。

    在长期的进化进程中,番茄潜叶蛾与寄主植物之间形成了复杂的协同进化关系。为了适应寄主植物的化学防御物质以及获取必要的营养资源,味觉受体基因家族经历了适应性进化。苦味受体基因数量较多可能是为了识别和规避寄主植物中的有毒次生代谢产物,从而避免取食有害组织(Kasubuchi,2018);糖受体基因则有助于其精准定位和摄取富含营养(如糖分)的食物来源,如番茄果实,以满足生长发育和繁殖需求(Liu and Yan,2019)。这种基因家族的多样性和功能分化是番茄潜叶蛾在与寄主植物长期相互作用过程中逐渐形成的适应性特征,使其能够在复杂的生态环境中生存和繁衍(Negin,2023)。而不同昆虫的GR基因在进化树上的聚类模式,则说明味觉受体基因家族在昆虫进化过程中的双重特性(Suzuki,2018),保守基因意味着在漫长的进化过程中,关键的味觉感知功能始终保留,这些功能对于昆虫的生存和繁衍至关重要;基因的分化则反映了昆虫为适应不同生态环境和食性而做出的改变,推动昆虫在不同生态位中的演化和生存,两者共同塑造了昆虫丰富的味觉感知系统与生态适应性(Chen,2024)。

    分子层面上,番茄潜叶蛾味觉受体基因在不同发育阶段的特异性表达受到多种因素协同调控。表观遗传修饰如DNA甲基化和组蛋白修饰就可能参与其中,通过改变染色质结构和基因可及性,对味觉受体基因的转录活性进行精细调控,使昆虫能够根据环境变化及时调整味觉感知能力,增强对环境的适应性(Warren,2017)。这种多层次的分子调控机制确保了番茄潜叶蛾在不同发育阶段能够准确感知外界化学信号,从而做出相应的生理和行为反应,优化生存和繁殖策略。

    综上所述,本研究成功鉴定筛选出影响该害虫成虫寄主定位与幼虫寄主适应的关键味觉受体及染色体定位,一共鉴定到62个味觉受体基因且定位在19条染色体上,同时阐明了这些基因在害虫不同发育阶段的表达差异。这些发现不仅填补了番茄潜叶蛾味觉受体研究领域的知识空白,而且为利用功能植物进行害虫防控提供了坚实的科学基础。此外,本研究还为开发新型、高效且具有针对性的害虫防控技术奠定了基础,有望在农业生产中为更环保、有效地管理番茄潜叶蛾提供帮助。
